I this case? From the start the premise was that the MC is misunderstood and misunderstands that his organisation and it's enemies are real. So here this is the normal for the plot. Bending the plot here would be the MC suddenly realising his organisation is actually real for no reason.

Not Deus ex machina. Come on people, how hard is it to understand? Deus ex Machina and Plot Armor refer to cheap narrative devices where some issue in the story is resolved by breaking established rules (a god descends onto the stage and solves all the problems or the main character survives a fatal wound because his lovers amulet blocked an arrow). Just because somebody is OP/incredibly lucky doesn't mean that it's plot armor. If it's consistent with the established rules of the story, then it's not Deus ex Machina.
